Yeah, I get that sometimes too in shell terminal via petitboot...it asks ignore/cancel. just type ignore and continue on.
If you are really having issues and nothing seems to work, install 3.55 ofw or another non-otherOS++ pup and restore through recovery (i prefer ofw for this so I know everything is reformatted correctly). this will wipe the linux partition and reformat the whole drive as one partition...then you can start from scratch with the special partition pup, re-set up your partition.
