ISO.BIN.EDAT contains specific information and tied to correspond EBOOT.PBP (hashchecks it, checks ID/PARAM, checks executable/whatever).
Cobra's ISO.BIN.EDAT patched to accept any EBOOT.PBP (it's not even signed properly, I tested it on OFW PSP).
Is it clear now?

ISO.BIN.EDAT launches as executable, but can't proceed with incorect EBOOT.PBP. That's why you stuck with black screen.

Cobra JB dongle writes activation data straight to RAM on boot.

Cobra team figured out EDATA decryption algorithm, decrypted some unknown retail PSP Mini game, patched it and re-encrypted it back with the same act.dat they used for decryption.
