If that is the case, I think you can use PS3MFW Builder. To remove the checks.
I haven't used dual boot so I'm not sure. Maybe start a thread so some experienced dual boot users will see it. I would imagine someone is trying to do the same thing you are. Or already have.

Iv searched for days online and have found no one that has succesfully dual booted using TB CFW V2 and that firmware allready has the "no check" patches
