Just keep all your backups on an external hdd instead of copying them to your PS3 and utilize the internal hdd for game installments, music, videos, and etc. If the problem persist for them also then maybe there is something corrupted.
There is a possibility for you to have to format your hdd and reconfigure it to your previous settings. Hopefully that's not what you have to do.
