I had the same issue with my previous Rogero's 4.30v1 CFW.
The controller even turn the console on, but just doesn't sync till you connect the USB cable, right?
Have you turn off your PS3 in a wrong way? I had a problem during the rain(energy falls, lightings.) and then this problem start, i think that something maybe damaged on your CFW, for me even reconstructing the database and all that stuff doesn't work, the issue only go away when i change my CFW to Rogero's 4.30v2.
Try to reconstruct your database and all, if that doesn't work, reinstall your CFW, it's a little tough(i did all the downgrade process.), but, like i said, works for me.
