okay I had the same problem.
I don't think it's the large file size BUT the fact that there are sooooo many files. So you have to copy bit by bit manually. I would recommend copy non 4gb files on the usb as it would be faster and the 4gb+ on ftp.
Also what are your cpu and rsx temps?

Also google WDidle tool and use that on your drive and set it to 300 or NEVER
