You cannot put EBOOT.BIN/SELF/SPRX from retail disc in a PKG.
You must sign them as NPDRM (with a content id) and then create the PKG.
You can override some of these errors using the -n command line parameter, but some of the bad files will be ignored.
The patched version of make_package_npdrm can create improper PKG files if you want.
The PS3 Tools Collection 2.0.45 allows to extract and resign the self of a PKG as NPDRM or FSELF, then create a new PKG just right clicking on the PKG and selecting Repack for CEX or Repack for DEX
