This is a strange problem. I hope you figure it out, and can tell us all how to fix it.

That is the same error that you get when playing a game that needs a higher firmware. Or when playing homebrew that isn't signed for that firmware version.
I don't see why wiping the hard drive and reinstalling firmware and apps again wouldn't work? Unless you are installing a firmware, that doesn't have peek n poke.
Is there any other problems with the PS3? Bt/wifi ? or anything?
