In-game you need to press the button combo to take you to menu screen. You'll press R1 a few times until you get to the Controls menu. Map the buttons to your liking, then save custom controls.
After saving your Custom Controls via the option at bottom of button mapping list(dont leave any buttons unassigned even if you use arcade stick, just assign all unusable buttons as L3 and R3), you'll want to exit out to the FBAL GUI and go to options. Scroll down past rom paths and you'll see the button config options. Find which hardware you want to remap open it and set your custom config file as default for that/those hardware(s).
I too just experienced the throw back to XMB when loading a rom. If it's any help I'm on REX 4.21 and just switched on my PS3. I got around it by loading FBAL inside of MM.
