U2 looks fried to me? But can't really tell. U2 is the USB interface chip, so if bust could well explain why it is not working. I have some of those chips BTW...

All links look good to go:
R8 linked: thus power from the USB interface should provide power to your ProgSkeet.
R7 linked: thus power from the JTAG interface (such as an InJeCtuS for programming BitStreams) or 'external power' should provide power to your ProgSkeet.
R9 & R11 are linked: Output voltage from FPGA to flash devices will be 3V3 (this is what you want).

Having both R8 & R7 linked at the same time is fine, as long as the InJeCtuS is not connected at the same time as having your 'Skeet connected to a PC via USB.
