I am running my games through an external drive and this just started happening when a msg pops up and says "Pro-processing required for this title" Do I always have to do that when my games are split? or is this only because I am running off an external drive?

Split games do need to be processed when run from external.
Copying to internal will rejoin and eliminate the need

If i transfer my split games back into my internal drive it will rejoin them automatically?

yes it should do. its been a long time since i used backup managers but they always used to (MM anyway)
