EDIT
Just read your answer. :D

If that's not your problem, run Computer Management (and then Disk Management) and see if your drive shows up there. If it's there (and not in My Computer), assign a different drive letter to it (right click -> change drive letters and paths) and that should make it show up in My Computer.

If none of this helps, the only thing I can offer is remote assistance through Team Viewer or something like that in case you don't know what to do and the data on that HDD is really important to you because I'm pretty sure you don't have to format the whole drive to use it.

Try a Bios reset, maybe some raid settings or something else makes it not recognize the HDD....

Yea if its there but not initializing then reformatting probably wont change anything. what brand and model hard drive is it? Does it have any factory software on it? I had the problem with a tshiba eternal ut once i deleted the "super auto backup for retards" software it was fine. What about jumpers on the drive? if there are none you may have to add one so it sees it as a slave and not master. Or how bout sata configuration, if you have say 4 ports are the first two hdd? Try plugging them into the opposite end, instead of 1 and 2 try 3 and 4. Ive seen that happen before too.
Zaras offer of team viewer is probably a good idea since were all just kinda bouncing ideas without seeing it lol.
If all else fails its possible that your boot sector is rasputined(corrupted), you can use various hard drive tools to rewrite the boot sector and it may help, but theres a chance you could lose data.
EDIT: just remembered u said it works fine thru usb, so probably not boot sector being rasputined.

ive been throu the bios several times not much I can change to my knowledge except port settings enable/disable. I have tried a diff hdd and it worked fine. The only way ive been able to read this hdd has been through the usb cable and works fine there. Both drives in there are sata and I have tried several different cables as well. In the bios it does pick up the hdd and the model number so it can see it. It has been booting up with out the freeze now, when I go into device manager its there labeled volume0. Going into disk manager reads it but only says its like 400 some gig.I right click one of the only options is to initalize it and it fails. Oh its a seagate 1tb hdd st3100524ns. I could do the team viewer thing never done it before but when one of you guy when you have and iam not at work. as far as the jumpers go only 4 pins with according to seagate 2 are unused and the other to limit to 1.5 gig transfer. lol guess i never tried that.
