okay, i'm just having extreme ignorance problems.
i copied my whole cps1 folder and got captain commando to work...i noticed it did have like a parent rom, but some games don't and it seems those are the ones that don't work.
i guess you could pm me the torrent, that'd be nice. i'll just have to compare it to what i have so i don't keep wasting room.
i don't have the prboom wad you were talking about, i just had a few shardware doom wads.
eh, i get annoyed when forums are full of help posts for multiple pages and then someone usually has the same question.

is r490 okay, or too old?

R490 is ancient in FBA terms, they make updates nearly as much as the MAME team I'll send you a PM.

As for Doom, I've attached PRBOOM.WAD. Unrar and put it in the same folder as your doom wad. All of the official dooms work (1,2,TNT,Plutonia) but not many custom ones do unfortunately.
Attached Files
File Type: rar prboom.rar (88.5 KB, 0 views)

You can use CLRMamePro to rebuild the set. The official windows version of FBA has got an option to generate the .DAT files required. The romsets are based on the latest mame set (0.146).
