If all else fails, try reinstalling the Cobra CFW just in case the payload got messed up.

***EDIT***
I just saw your last edit....yeah, it could be the disc is scratched and can't be read.

Install the Cobra CFW through recovery & the PS2 games you have on the internal drive in the following structure:
dev_hdd0>PS2ISO>game title cause of course they don't work externally..

The dongle switch needs to be in the PS3 position or in the middle.
PC/left position = updating the dongle driver via PC
DG/right position = downgrading to 3.41 or whatever. You'll never need it though seeing as you're already on 3.55

@smTT
Also, make sure if you're installing the Cobra CFW via recovery again to take the dongle out.

Ta, mines right then. It's just was reading the Cobra manual and it says, needs to be in PC position. Must be outdated manual. Half way there..

EDIT: haha now vice city is not backing up getting Aborted!

Noop still the same! Just trying to think what to try now.

EDIT: Still can't cut and paste between internals

If you're unable to create one single backup via mmCM on your PS3 then make one on your PC and FTP it over to the respective folder...have you tried that before with regards to actually getting PS1 and PS2 games to boot?

If not it may be that your dongle is faulty.

Hi sorry mate, didn't notice there was a reply to thread.

I have tried that and that doesn't make a difference either. As far as the Dongle being faulty I can play ps2 games from disc with no problems whatsoever. It's not a backwards compatible console either. Surly if this works then the Dongle faulty?
